In this book, the author deals mainly with two topics: (1) single-molecule visualization of switching behaviors in the DNA nanoframe system utilizing different kinds of molecular switches through the use of high-speed atomic force microscope (AFM); (2) construction of photocontrollable DNA nanostructures in programmed patterns and direct visualization of the dynamic assembling process. Here, high-speed AFM was employed to observe the dynamic movements of single molecules. Compared to a traditional single-molecule analysis method, such as fluorescence spectroscopy or electron microscopy, high-speed AFM makes possible the real-time observation of molecule behaviors. DNA nanostructures were designed and assembled as scaffolds to incorporate interested biomolecules. The observations were carried out under robust conditions without complicated pretreatment. Moreover, the photoresponsive molecules were successfully assembled into around 100 nm-sized DNA nanostructures. The assembly/disassembly of nanostructures can be regulated reversibly by photoirradiation. This book explains how DNA origami has gradually become a useful tool for the investigation of biochemical interactions in defined nanospace. It also shows the possibility of DNA nanostructures acting as nanodevices for application in biological systems, serving as a good introduction to basic DNA nanotechnology.

As the rising of structural DNA nanotechnology, scaffolded DNA origami emerged earlier this century. Development and application of this new technology has been surging due to its programmable and self-assembling ability. For multilayer 3-dimensional DNA origami nanostructures, there are three basic routes of development, which are dynamic structures, higher-order assemblies, and DNA origami-nanoparticle composites. Different routes of development can be combined to form nanostructures and nanodevices with significant complexity. This study has focused on the route of higher-order assembly of a dynamic structure, and nanoparticles were attached to the higher-order structure after they are formed. In detail, since hinge mechanism is one of the basic dynamic mechanisms for any mechanical device, a pre-designed DNA origami hinge structure was used as the dynamic structure of focus. One unit of the hinge structure was seen as a monomer. Using single-stranded DNA strands on the surface of the hinge structure and the unique base pairing nature of DNA, a controlled sideways polymerization of the hinge structure with a degree of 3 was performed and optimized. The product of polymerization with a degree of 3 is a trimer. Gold nanoparticles (AuNPs) were then attached to the interior of the hinge trimer to form the desired high-complexity nanostructure which has a wide variety of potential applications in the future.

Specifically, the more recently developed technology known as DNA origami offers a means to create nanoscale structures or mechanisms with nearly any imaginable geometry and with sub-nanometer precision. This thesis focuses on exploring methods for controlling DNA origami on multiple scales. Initially, this thesis will discuss methods for controlling the self-assembly of DNA origami, which can be used to form multiple nanostructures simultaneously from a complex mixture. The relative strengths of self-assembly reactions help illuminate how such processes can be so efficient in simpler contexts. We show that, not only is it possible to fold multiple nanostructures in a single pot but also that the relative yields of each structure can be tuned. We find that the kinetics of folding for small regions of a structure is a dominant factor in these yields.
